چکیده

The bacterial transcription factor LacI loops DNA by binding to two separate locations on the DNA simultaneously. Despite being one of the best-studied model systems for transcriptional regulation, the number and conformations of loop structures accessible to LacI remain unclear, though the importance of multiple coexisting loops has been implicated in interactions between LacI and other cellular regulators of gene expression. To probe this issue, we have developed a new analysis method for tethered particle motion (TPM), a versatile and commonlyused in vitro single-molecule technique. Our method, vbTPM, is based on a varia-

Bead size effects on protein-mediated DNA looping in tethered-particle motion experiments.

Tethered particle motion (TPM) has become an important tool for single-molecule studies of biomolecules; however, concerns remain that the method may alter the dynamics of the biophysical process under study. We investigate the effect of the attached microsphere on an illustrative biological example: the formation and breakdown of protein-mediated DNA loops in the lac repressor system. By compa...

Lac Repressor Mediated DNA Looping: Monte Carlo Simulation of Constrained DNA Molecules Complemented with Current Experimental Results

Tethered particle motion (TPM) experiments can be used to detect time-resolved loop formation in a single DNA molecule by measuring changes in the length of a DNA tether. Interpretation of such experiments is greatly aided by computer simulations of DNA looping which allow one to analyze the structure of the looped DNA and estimate DNA-protein binding constants specific for the loop formation p...

Motion of Particles under Pseudo-Deformation

In this short article, we observe that the path of particle of mass $m$ moving along $mathbf{r}= mathbf{r}(t)$ under pseudo-force $mathbf{A}(t)$, $t$ denotes the time, is given by $mathbf{r}_d= int(frac{dmathbf{r}}{dt} mathbf{A}(t)) dt +mathbf{c}$. We also observe that the effective force $mathbf{F}_e$ on that particle due to pseudo-force $mathbf{A}(t)$, is given by $ mathbf{F}_e= mathbf{F} mat...

Diffusive hidden Markov model characterization of DNA looping dynamics in tethered particle experiments.

In many biochemical processes, proteins bound to DNA at distant sites are brought into close proximity by loops in the underlying DNA. For example, the function of some gene-regulatory proteins depends on such 'DNA looping' interactions. We present a new technique for characterizing the kinetics of loop formation in vitro, as observed using the tethered particle method, and apply it to experime...
